I'd guess it's because they've seen that at least three realities have now been merged into one. So they're assuming that everything else is still gone.
And the showrunner for Crisis, Marc Guggenheim, has implied that it's a plot point, apparently.
Am I the only one a bit confused on why in the first Supergirl episode after Crisis they seem to think their Earth is the only one left in the Multiverse?
